I thought that too about the 'ayes', bounty. There is a similar word.

I have a full grid and know what the extra letters spell out, My problem is working out what is moved into the five blank squares and from where. The first letter there has to be S. Any hints/pointers in the right direction would be very welcome.

In fact the first letter is p.

You need a shortened version/ nickname of the thematic vessel.

It is in the grid and spans more than one answer.

It vacates those cells and drops down into the ones at the bottom.

Bunty, the "a" is the first letter of "allergy". You have indeed found the 2nd word of the title, but beware, 22 across isn't the 1st!
